    YeastpRofileSpearman

    YeastpRofileSpearman

Software to calculate profiles around TSS and TTS of yeast mRNAs

YeastpRofileSpearman is a portable Windows form application, written in C#, to compute the profile of a genomic variable around transcription start (TSS) and termination (TTS) sites of yeast mRNAs. It is variation of the software application YeastpRofile (https://sourceforge.net/projects/yeastprofile/) in which Spearman’s rank correlation coefficient (Rs) is computed in place of Pearson correlation coefficient. The profile is obtained by calculating the genome-wide Rs between the genomic variable values and the TSS (or TTS) counts at incremental shifting of transcribed strand. ...

    PBTK Optimizer

Application for optimization of parameters in PBTK models

Physiologically based toxicokinetic (PBTK) modeling offers great promise in environmental risk assessment, potentially speeding up dose-response studies while minimizing animal testing. Some limitations exist in the PBTK field, such as difficulty of model development and a lack of application specific software tools to help modelers. Some parameters used in PBTK models, such as tissue weights, are easily measure. Other parameters can be determined through in-vitro experiments or through extrapolation using published equations. ...

    DEBay

    DEBay

Deconvolutes qPCR data to estimate cell-type-specific gene expression

DEBay: Deconvolution of Ensemble through Bayes-approach DEBay estimates cell type-specific gene expression by deconvolution of quantitative PCR data of a mixed population. It will be useful in experiments where the segregation of different cell types in a sample is arduous, but the proportion of different cell types in the sample can be measured. DEBay uses the population distribution data and the qPCR data to calculate the relative expression of the target gene in different cell types in...

    MAT-MECAS

    MAT-MECAS

    Cell impedance analysis software.

MAT-MECAS is used for calculation of impedance parameters of a cell from recorded current responses elicited by bipolar voltage stimuli in a whole-cell patch-clamp experiment. The calculations are based on a FFT deconvolution procedure and on approximation of the reconstructed currents with a theoretical function. The impulse response of the signal path is necessary for the calculations. Read manual first! For testing MAT-MECAS we provide a sample data along with sample stimulation protocols.

    JBioFramework

    JBioFramework

Growing suite of proteomics simulations for educational purposes

JBioFramework (JBF) is a set of two different chemical separations simulations (2D Electrophoresis and Mass Spectrometry) that are frequently used in chemistry, biochemistry and proteomics research. It is written in the Java programming language and will run on any and all systems that have the JVM installed. As we continue to develop the software over the coming months/years and attempt to quantify the success of our efforts with testing and reviews, user input is very important. Please don't hesitate to review the software below or email Paul Craig [pac8612@rit.edu] with larger descriptions/bugs/feature ideas. Our next scheduled release will contain (in addition to 2DE and MassSpec) a 1D Electrophoresis simulation as well as a tab containing ChemAxon's MarvinSketch [http://www.chemaxon.com/products/marvin/] along with some improved functionality. ...

    VCF Explorer

    VCF Explorer

A desktop application for analyzing whole genome VCF files

he decreasing cost high-throughput technologies led to a number of sequencing projects consisting thousands of whole genomes. The paradigm shift from exome to whole genome brings a significant increase in the size of output files. Most of the existing tools which are developed to analyze exome files are not adequate for large VCF files produced by whole genome studies. In this work we present VCF-Explorer, a variant analysis software capable of handling large files.

    FASTQSim

NGS data characterization and in silico read generation

...FASTQSim is sequencing platform-independent, and computes distributions of read length, quality scores, indel rates, single point mutation rates, indel size, and similar statistics for any sequencing platform. To create training or testing datasets, FASTQSim has the ability to convert target sequences into in silico reads with matching error profiles. FASTQsim allows the user to simulate individual read datasets that can be used as standardized test scenarios for planning sequencing projects or for benchmarking metagenomic software. In this regard, in silico datasets generated with the FASTQsim tool hold several advantages over natural datasets: they are sequencing platform independent, extremely well characterized, and less expensive to generate.
