    The Protein Similarity Network

    The Protein Similarity Network

Human protein similarity network used to predict drug safety.

This is the protein similarity network - PSIN. Here, the nodes are human proteins and they are linked only if they share considerable sequence similarity. We found that this network is particularly useful to distinguish approved from problematic drug-targets. Here you also find the complete set of programs and datasets we used for this purpose. Free to help further test and develop this project. Your help and expertise are much appreciated !

    Protospacer

    Protospacer

Rapid gRNA design and validation for CRISPR

Sign up to our mailing list at http://www.protospacer.com/contact.html. Protospacer allows researchers to build, analyze, and share their own database of CRISPR target-sites. This enables the development of custom libraries and helps to transfer the CRISPR technology to new organisms. Each Protospacer database is a simple catalogue of all possible Cas9 target-sites within a given FASTA sequence, i.e. all NGG/NAG sites. Protospacer then allows the user to sub-select targets from the database by gene ID, by exon/intron/UTR location, by sequence similarity, or by genomic co-ordinate. ...

    Genomic Binding Sites Analyser (BiSA)

Genomic Region Archiving and Binding Sites Analysis (BiSA)

...Analysis results can be restricted to a chromosome; the minimum base pair overlap in two sets or maximum distance between regions can be set; as can the maximum allowed distance between region centres. BiSA is capable of reporting overlapping regions that share common base pairs; regions that are nearby; regions that are not overlapping; average region sizes. BiSA can also annotate binding regions of interest with nearby genes. The results of overlap analysis can be imported into the Knowledge Base, allowing them to go into downstream analysis and independent annotation. A Venn diagram tool is also integrated into the software to allow users to visualize overlap results.

SpikeyTree infers divergence times between populations that share a common history described by a tree. SpikeyTree assumes that the populations have been evolving under isolation, according to the Wright-Fisher with pure drift. SpikeyTree can use the Beta or the Beta with Spikes approximation to the allele frequency distribution under the Wright-Fisher. More details can be found in Tataru et al.

    videonetwork

    videonetwork

A simulator for self-organizing video replication and more

Multimedia consumption at social events - if available - can be considered as a complex problem. People use their smart phones and tablets to take pictures and videos, leading to a high number of production places. If we enable those visitors to share their content at the event, new challenges emerge. Visitors move, go online and offline, and build a dynamic network. One can say a complex adaptive network emerges, with all its problems. We tackle these problems by introducing a bio-inspired algorithm, which lets the content place itself where it is needed. It is robust, scalable and adaptive. ...
