    ...The primary step in such an analysis should be not only a separation between natural and artificial labelling of metabolites that both contribute to the measured mass spectrometry data, but also correction for “impurities” of the assay media that give peaks overlapping with the desired pattern. Whereas the former became a routine procedure, the latter still remains a problem. To perform such a separation of natural distribution and correction of overlapping peaks, we developed a “R” program. This program offers two ways of corrections of “impurities” resulted from overlapping of the assayed mass isotopomer distribution with peaks produced either by unknown metabolites in the media, or by different fragments containing the assayed metabolite.

    The provided Matlab code allows for fitting an ellipse to given data points with the additional prior knowledge that the center of the ellipse is located on a given line. The usage of this constraint in a new global convergent one-dimensional search problem ("Tunneling") improves the fitting accuracy compared to other ellipse fitting methods.     An optimization toolbox for probabilistic Boolean networks

    We introduce optPBN, a Matlab-based toolbox for the optimization of probabilistic Boolean networks (PBN) which operates under the framework of the BN/PBN toolbox from Shmulevich et al. optPBN offers an easy generation of probabilistic Boolean networks from Boolean rule-based modeling and allows for flexible measurement data integration from multiple experiments and a subsequent integrated optimization problem generation which then can be solved with different optimizers. Thereby optPBN allows for the identification of Boolean functions in the model from a given set of candidate Boolean rules which can be applied for network inference study. In addition, it also permits the determination of selection probabilities of Boolean rules in PBNs which can be further used to determine the influence of parent nodes in biochemical interactions.
