Would be great to able to run this from the commandline so it can be used by unattended installs. Be able to pass in template file and apply switch and have it done silently would be pretty useful for unattended installs.
Also there are times were a program is located under a sub-folder, so it would be great if the template files could also accepts paths (i.e. Other Tools/Recuva) then have...

The information about files stored in the Start Menu is stored in the registry and in uninstallation files
Are these automatically updated when SMOz moves files from the original directories to the new categorised ones?
If not, there is going to be files and registry entries left over when you uninstall an application.
