Prune can open zip files if they contain an xml file (eg gpx, kml), but it can't open gz files. I agree with you, it's probably not a big job to add the ability. I've just never seen gpx.gz files being used.
Until then, the only solution is to extract the gpx from the gz and then open it with Prune.

Josm has supported the .gpx.gz format for a while, I would be good to include it.
I'm not good at programming, but I would imagine it would be a small job to add support.
There are other compression formats used in the same way, they could be included also.
