I can't open 2 instances of xournal.
Actually it's possible to annotate multiples .pdfs but I could not open one xournal for annotation and another for a regular use.
Huh??? If you open a terminal, type "xournal &" once, press enter, type
"xournal &" again, press enter, I am willing to bet that you will get
two instances of xournal. I suspect the problem is with your desktop
environment.
If you are using Gnome 3, this is a general issue with the Gnome Shell.
The default behavior when you click on an application icon is to assume
that you will never want more than one of the same application. (Why? No
idea). To open a new instance of an application instead of just
switching to an existing instance, you can either press Control+click on
the xournal icon; or Right-click on the xournal icon and choose "new
window"; or there are a few other ways. I think Unity has a similar
trick. I don't know if KDE has the same idiocy or not.

However, this does not work with neither the "new" button inside xournal nor with the "ctrl+n" shortcut.

According to the Unity FAQs, it's middle-click on the icon, or for a keyboard shortcut, shift-win-{1,2,3,...,0} depending on the position of the xournal icon in the unity launcher. If that's not sufficiently intuitive or well documented, file a bug against Unity.
Control+N within xournal only clears the document to open a new one in the current window (same as File-Open and File-Annotate PDF: those also work on the current window). Opening new instances of xournal (or any other single-document application) so you can have other windows in which to open other documents simultaneously is the job of the desktop environment, not of the application itself.
I will now close this bug report since it's really not a xournal bug.
