This is a quite plain bug in the case of conversion. In the case of normalisation it is a bit more complex. In this case what is happening here is that the "Retain Directory Structure" is being used by Xena for returning files in their original directory structure when they are Exported. Thus normalised files are always being output in a flat single directory output when normalised but when exported they are exported back to their original structure. This may best be solved by adding an additional option.
