This is something of a problem, unless the site has only one theme and therefore one set of templates then each set of templates would have to be modified to match that theme. Often a theme uses many images for instance the top-bar alone on a site could be between 3 and 10 images with text and other stuff as well. Unless you are running a site with just one theme then keeping the other themes so that they would look good would become a maintenance pain. I think that without some thinking and planning on how to do it we could create an even bigger problem for the future.
