While Doxygen is broken, maybe it's time to reconsider if we need it? Now that we have phpDocumentor ( http://quality.tiki.org/job/Tikitrunk/javadoc/ ) I don't know any of them. http://en.wikipedia.org/wiki/Comparison_of_documentation_generators has some information.
