Is it possible in some way to change the datafolder location from the command line. I want to split multiple Tasklists from each other and if i want to do it from the program it needs a restart after changing the folder location

You simply have to run the exe file with the following parameter :
    "-Dcom.leclercb.taskunifier.data_folder=..."

    com.leclercb.taskunifier.data_folder:
Path to the folder containing the TaskUnifier data files, it should be somewhere inside your home directory.

Don't forget to "Reset" the data folder location in TaskUnifier -> File -> Change data folder location, otherwise it will take that location.
