There's a long-standing efficiency bug in relation to this, but no actual
filtering bug. Here's exactly what happens:

Defined Filters:

Filter A: Matches Message 1, Moves to Folder A.
Filter B: Matches Message 1, Moves to Folder B.

When these filters run:

1. Filter A copies message to Folder A. Marks message for deletion in Inbox.
2. Filter B copies message (that is marked for deletion) to Folder B.
Again, marks message for deletion in Inbox.
3. Folders are Expunged, deleting all messages marked for deletion.

So the message ends up whereever the first filter put it. But it gets
filtered and copied once for every filter that matches it. Patches have
been submitted, but have not been integrated into the Stable branch. (And
possibly not the Unstable branch.)

If you want the fix, ask and I'll post it on this list, although it's been
posted previously on the Plugins list.
