Folders are Expunged, deleting all messages marked for deletion. So the message ends up whereever the first filter put it. But it gets filtered and copied once for every filter that matches it. Patches have been submitted, but have not been integrated into the Stable branch. (And possibly not the Unstable branch.) If you want the fix, ask and I'll post it on this list, although it's been posted previously on the Plugins list.
