Thanks to Jeroen and Hans describing a method to deactivate an extension or a single format in SRF. After disabling "tagcloud" in SemanticResultFormats.settings.php the SMW_refreshData.php runs now. However, strange enough, since a have the same MW/SMW versions on the "good" wikis which don't make such problems. Maybe the old 5.3.3 PHP version is an issue on this wiki...
