If this is a pretty recent machine, then these are almost certainly aspects of the same problem -- a compatibility problem with ALSA on the newest Intel ICH7 chipsets. As Ken implies, this might better be described as a compatibility problem between the newest Intel ICH7 chipsets and the Intel HDA audio spec. Not that that helps you. It's likely to be fixed by ALSA 1.0.14, I expect. And I think I've seen some reports of success when running JACK with weird buffer counts (e.g. 512x3 instead of 1024x2) -- worth trying anyway.
