Mike, Agent Analyst provides the tightest integration with ArcMap via ESRI's own arc objects for Java library. Due to licensing reasons, we can only provide this level of integration with Agent Analyst. Consequently, what you cannot do with simphony or repast 3.1 is call ESRI routines directly (e.g spatial analyst code, read and write esri formatted rasters and so on). That said, it is possible to read and write shapefiles using either Repast 3.1 or Repast Simphony. Simphony is a better choice in this respect though as it uses much more up to date libraries and code to do so. Simphony also supports a wide range of geometry operations via the JTS library.
