Aaron, MacOS X is a bit draconian in not allowing windows to exceed the available screen size or to cover the menu bar. I think the best one can do is to launch PyMOL in geowall mode with explicit window coordinates: /Applications/MacPyMOL.app/Contents/MacOS/MacPyMOL -j -x -X 0 -Y 0 -W 2048 -H 768 You'll need to adjust W&H appropriately.
