Thanks Matt! That seemed to work. You know I noticed something strange. If I convert this file from the command line it is about 350MB . If I use the GUI, it's 2.6 GB. I suspect it has something to do with the index? But I'm just guessing. I put the files here with the config file I used if you want to have a look https://bioshare.bioinformatics.ucdavis.edu/bioshare/view/sz96avohlseiihc/ Cheers Brett From: Chambers, Matthew [mailto:mat...@gm...] Sent: Monday, December 15, 2014 11:05 AM To: Brett Phinney; su...@pr... Subject: Re: msconvert command line Hi Brett, Use the 64-bit version. This is a known issue with 32-bit (for 2GB+ input files) that I haven't gotten around to fixing. -Matt On 12/15/2014 12:13 PM, Brett Phinney wrote: Hello proteowizard, I'm having trouble running msconvert from the command line, both on windows and on linux (using wine) The windows problem I'm having is that it is giving me an error about not enough storage space (I have lots of space) [cid:image001.png@01D0185E.3A1FA810] We actually got it running under wine, but it is having a different issue....If I get the windows one working maybe you can help me with that too?
