I'm not exactly sure why the defaults aren't correct in your case.
My guess is that you can fix it in the mysql config file /etc/my.cnf,
with something like:

  [client]
  socket = /var/lib/mysql/mysql.sock


Failing that, to get PhpWiki working,
you can set the path to the socket explicitly in the PhpWiki config 
file.   E.g., in lib/config.php, around line 85 (assuming PhpWiki 1.2.0),
set:

  $mysql_server = 'localhost:/var/lib/mysql/mysql.sock';
