Congratulation for an excellent work! Automatic finding
of exon-exon boundaries is quite cool. It would be nice
to incorporate designing of TaqMan probes (internal
oligo generally - as in primer3) within Real-Time PCR
section.

    Hi Jan,

Thanks for the feedback. I've never personally used TaqMan
probes, but I have thought about including it in the program
at some stage. The problem at present (and as always!) is
time - PerlPrimer is something that I work on mostly in my
spare time, which is rather, er, spare these days ...

So TaqMan probes will make the TODO list, but when and if
they ever become part of the program remains to be seen!

    Cheers,
    Owen

Love this program and have used it to make over 200 pairs of qpcr probes. Now I am switching to taqman but sadly perlprimer doesn't have the capability to pick an internal hybridization probe. Can definitely relate to the lack of spare time but maybe this functionality could easily be adapted from primer3 similar to autoprime:

Also you should add a donation button since many people pay several thousand dollars a year for this kind of program they could probably spare $5 for you.
Thanks again for the great program,
