I do not see any icon in the launcher nor in the system tray up top once I hit the window close button. So I don't see anyway of restoring it. This happens with 0.94 also.

Did you try File->Exit?
File->Exit works. This issue occurs only when you hit the window close button.
Closing the window minimizes the application to the system tray, from which it can be restored. This is working as designed.

This is a known issue on Unity desktops. You’d need to uncheck the “Put icon in system tray” in Preferences window.
