I did most of the work on noweb mode several years ago. Are using the noweb stuff or the straight mmm stuff? When I designed it, it did work correctly for multiple modes. The basic problem with mmm is that you can't really have different sections of the buffer in truly different modes. You only really just switch the global mode whenever you change buffer sections.
