Such problems can occur when the fonts used to render the eps figure directly are replaced by other fonts in the embedded version. See: Paul Murrell and Brian Ripley (2006) Non-standard fonts in PostScript and PDF graphics. *R News*, 6(2):41–47. http://cran.r-project.org/doc/Rnews/Rnews_2006-2.pdf <http://cran.r-project.org/doc/Rnews/Rnews_2006-2.pdf>The tool suggested in the article uses ghostscript to replace fonts with outline paths to create "font-free" eps files. Another approach is to redo the figures using the same fonts that TeX uses.
