David, try this: When you open the MiKTeX Options application from the MiKTeX folder in the start menu, click on the TeX Formats tab. Now when you select latex from the list and click on the Edit button, it will show you the Compiler used. In my case it shows e-TeX (Extended Mode), which should be the default selection. If for some reason this is not selected in your case, try selecting it, click Ok, and then click the Build button to rebuild the format files for the latex format. In case you are using pdftex or any other tex listed, do the same for those formats. This is more like a wild guess, and the only place I can think of where you actually select the tex engine which is used for translation. However, I'm not exactly sure what the function of the format files is and how they affect your build. Still, it might be worth a try. Maybe somebody else has a better explanation/solution.
