JSignPdf uses Java capabilities to handle keystores. So if Java undestands your hardware certificate, JSighPdf should be able to read it too. System keystore on Windows is supported by Java 6 (but for some reason only 32-bit version - c.f. http://forums.sun.com/thread.jspa?threadID=5429284\).
