it has to come from the same source protocol://server:port/ as the 
applet, than you may load it with
 zap;load ./relativePath/file.name;
e.g.
http://www.imb-jena.de/cgi-bin/SCOPlnk.exe?JMOL=1mbo

type into the 'Jmol Command line' input field:
 zap;load /~jr/Jmol/samples/cif/1CRN.cif;set unitcell on;

(with the exception of the unitcell command, this will work:-)
