Jason, Right now we are using the Technologic 7500: http://www.embeddedarm.com/products/board-detail.php?product=TS-7500. It's not perfect, but it comes with FPGA, Debian Linux pre-installed (allowing you to compile on board), and DIO ports, with a C library to access them.
