This was reported some time ago on Launchpad[1], but I can't reproduce it - it seems only to affect LaserJet scanners. Without being able to reproduce it, it is next to impossible to fix the problem. It needs someone with a LaserJet and perl skills to hack at scanimage-perl, as it is simply a perl transcription of scanimage, which apparently doesn't show the bug. What option did the libsane-perl frontend give you that the scanimage frontend didn't that allowed you to scan from the flatbed?
