I don't do Applescript, but it's trivial to shell script such tasks.
Here's a starting recipe.  Sweeten to taste.

for f in *.log
do
 # Rename the output file
 o=${f/.log/.gpx}
 gpsbabel -i whateverinputformat -f $f -o gpx -F $o
done
