As far as I know PDF-output is not ment to generate any source listings. For a medium software project I once had 1000 paper pages only with the normal Doxygen documentation. With sources this would sure be somewhere above 10'000 pages. Would be a lot of paper, wouldn't it? If you want to include only some selected listings you can use the \latexonly command and then use the LaTeX "Verbatim" package or the much more advanced source code type setting LaTeX package "Listings".
