I wonder what the problem could be. We've used CIL on multicore Linux machines, but not Windows. Are you using the cilly script? If so, perhaps the various processes it spawns are run on different cores in a way that confuses cygwin or CIL. But if you have this problem when invoking cilly.asm.exe by itself, I'm stumped.
