If you open them from CheckGmail, they'll be automatically
marked as read and the folder re-checked, so you shouldn't
see them any more. Obviously there's also the "Mark as
read" option for each mail. Or just do a right-click and
"Check mail".
But I'm wondering if I'm missing the point of your question
here, though? Do you mean that you're opening a message
from checkgmail and yet it's still showing up as unread, or
showing up unread even after the program has checked that
folder again?
Cheers,
Owen

You shouldn't need to archive mail in gmail! I really don't
understand what the problem was here - the only messages
that will show up in checkgmail are unread ones, and if even
if you've opening up Gmail in a browser and read the
messages there, the new messages flag will disappear in the
next check.
