After a checkout, to avoid sync problems between Project.ede and Makefile
files, I generally execute:

find <cedet-dir> -name Makefile -print -exec touch {} \;

Perhaps we could do that in the main cedet Makefile?

Looks like a good idea.  Perhaps using checksums could help?
