Could you tell me how use internal function? I am admin and have access to back end. But editing file in data folder is troublesome because of folder structure and file names are all similar and difficulty in finding effected files.

I don't have any experience in Linux setup, but php.ini seems to be ok. I think that doing a previous version install test is your best shot until @steinm check your post. P.S. If you could enable sqlite PDO in php and see if you could pass the install step. maybe a bug in checking requirements.

What is server OS and environment? First a basic test, run a simple PHP code to connect to Mysql database and return success on server. If test failed, check the php.ini file for support of "pdo_mysql" extension. If above didn't work ,maybe you could install a previous version like 6.29 to see if it is a version specific bug.
