Resolved! This seems to be a bug in xserver-xorg or its components that shipped with Ubuntu 16.04. I ran a live cd of newer ubuntu 17.04 and installed pd in it and pd patches looked fine. I upgraded my installed version of ubuntu to 17.04 through 16.10 using standard system update (dist-upgrade). But the issue persisted. dist-upgrade preserved the buggy version of xserver-xorg, xserver-xorg-core and other related packages as xserver-xorg-hwe-16.04 etc and continued to use them.
