    Does Varscan automatically filter duplicate reads (PCR/optical duplicates) that are marked from the BAM file? I have created a BAM file where the duplicate reads have been marked BUT not removed. Could you please let me know if the duplicate reads will be filtered before variant calling by Varscan?
