Thank you David, I wasn't calculating the RMS deviation. It wasn't clear to me that the calculation used the residues. I was using the square of the sum of heights. Really thank you. Now they matche perfectly.

Hello, In order to check some roughness parameters calculated by Gwyddion with some calculations made by me I found out a disagreement. So, I looked into the Gwyddion user guide and I confirmed I'm using the same equation to calculate RMS [Rms=sqrt(sumsq/N)], where N is the number of data. The disagreement is tottaly out of order and I couldn't find by myself what is wrong. It would be great if someone could help me.
