Found the solution. It was my clipboard not copying the line breaks(or something). I had been using parcellite(or so I thought) but when I switched to Klipper, it worked like a charm.
I just found "Nedit-ng" and it suffers from the same problem so it seems to not be directly related to Nedit but if anyone has any insights, I'm all ears.
