A simple analysis for multiple samples is now supported. The TrAp program can now be used to generate consensus trees out of multiple samples. The three files in this example correspond to inputs to figure S6 in the TrAp paper where: fig_s6_1.txt represents the (contaminated) normal sample fig_s6_2.txt represents the tumor sample before treatment fig_s6_3.txt represents the tumor sample after treatment In order to generate consensus trees, run TrAp (version 0.32 and higher) as follows from the command line: java -jar TrApWithDependencies.jar --multisample fig_s6_{1..3}.txt the result will be stored on the folder combined/ and can be opened with a browser
