Usage:
type command "java -jar ConstructMatrix.jar directory file1 file2"
directory is a path contains file1 and file2
file1 a text file contains file names of fasta sequence (one per line, do not have extensions), such as:
                                      91001
                                      Nepal516
                                      ...
file2 a text file contains file names of BLAST outputs (one per line, do not have extensions), such as:
                                      Nepal516-Angola
                                      Nepal516-Antiqua
output is a matrix file for each fasta sequence input, contains similarities against its references, like:
  YPO0001  y0001(100%)  YP_0001(100%)  YPTB0001(100%) ...
