-- Code has been restructured and split into several files.

-- Insert domain class has been implemented.

-- An option for custom insert domains using test parsing (-H domain.shp)

-- Freezing molecules option has been implemented during clash removal stage,
using molecular index file.

-- Topology files for the new structures are auto-generated (simple addition
to the end of the topology file).

-- Making molecules whole now works with large molecules, larger than the
half-box size.
