Is there anything (on the current layer) inside the region you selected?
If there are no xournal items (annotations or things you added
yourself) then there is nothing to select and the selection disappears
to indicate this.
(To be clear: you can't select items from the background PDF file.
Xournal is not a PDF editor, it's a notetaking application that lets you
draw either on plain paper or on top of a PDF but it won't let you edit
the background PDF.)
If you indeed did have one or more annotations (pen strokes, text item,
etc.) that were really entirely within the selection area (and on the
current layer) then it's a bug, and I'll need more details -- to start
with, the output of "xinput list", and whether the issue also occurs
when Options -> Use XInput is disabled or only when that option is enabled.
