You can do both with both methods, provided you have a BIOS that supports it. If you flash your bios with Cromwell (a legal bios provided by the linux-xbox project), you will be able to run Linux, but not games. If you flash the bios with one of the modified Microsoft bioses, you will also be able to run games. If you use the bios on a modchip or flash the on-board bios does not matter in this respect.
