We are experiencing the issue described here: http://lists.apple.com/archives/java-dev/2010/Feb/msg00104.html
Our application works fine when first started by the wrapper. We are having a problem (not a wrapper problem) where the JVM is becoming unresponsive and the wrapper restarts the application. After the restart, https networking and other things that depend on the Apple crypto libraries don't work. According to the Apple engineer, this is a symptom of having lost the bootstrap context so the apple crypto can't get to the keychain.
Do you have any idea how the bootstrap context could get lost after the wrapper restarts Java?
