I created a clone of diskio (clone1). I then created a clone of that clone (clone2). When I deleted clone1, the symlinks from clone2 no longer have a valid target as clone1 no longer existed. I had to delete clone2 and re-create it as a clone of the source module.

Yes, this is a problem. I have to easy answer for this, except forbid cloning a clone ?
the problem will be fixed in webminstats 2.9 : you will not be allowed to delete a cloned module.
the problem is fixed in released 2.9 version
