This could be due to SMART disk status collection. You can turn this off at Webmin -> Webmin Configuration -> Background Status Collection.

I have a backup disk in the system that only needs to run for a period of time during the night, so I have it set to spin down via hdparm. However webmin runs a cron job every few minutes that spins all the drives back up again, but for what purpose...?
