An option actually exists for this already. To stop users from seeing . files, do the
following :

1) Go to the Webmin Users module
2) Click on the user's name
3) Down near the bottom, click on the Global ACL link
4) On the form that appears, change 'Hide dot files in file chooser?' to No.
