Sometimes i have similar problems. In this cases i use this code:

Controller code:
if($myDatabaseBoolean){
       $this->setPlaceholder('checkedString', true);
}

Chuck code:
{if:checkedString}
     <input name="mycheckbox" type="checkbox" checked="checked"/>
{else:}
     <input name="mycheckbox" type="checkbox"/>
{end:}
