There is a beta version of VPython which supports transparency. See "Recent Developments" on the home page of vpython.org. Unfortunately, although the beta version seems to work okay on Linux, it has serious problems on Windows (and problems seem to be different on different Windows machines), and there is no Mac version, which is why this new version is still considered "beta".
