there is a workaround for now that can hold you over until the feature is implemented.

Run multiple instances of Video monkey (if you have more than one video to encode)
just make a copy of videomonkey and name it something like videomonkey_2 then open both applications and drop half your videos into the first instance and the other half into the second instance. Then Match output settings and press play on both instances. this will make each instance of videomonkey use one core 100% and if you have a mac with 2 or more processors you can just repeat this process until there is an instance of videomonkey running for each core.

this is very cumbersome and complicated but at least for now you can simulate multi-core optimization.
