Is there a way to get flying wire pads connected as pairs? Pls see the attached image. I want J1 pads to connect with each other and J2 to connect with each other. Is there way (or can we have a way) to force this manually.
I don't want to use wires as they are difficult to use as they automatically get attached to traces.

No. You dont get any choice of how flying wires are drawn (except to hide them). It simply daisy-chains all flying wire pads with the same netlist ID.
