If I am going to encrypt a new computer with VeraCrypt for the first time should I just encrypt the Windows System Partition or the whole drive?

This is a choice you have to make. Some people will encrypt only the part where they keep their sensitive files. Others will encrypt all partition, including the windows partition, for maximum security.
